I get this error after installing MonoDevelop to the C:\Program Files (x86)\Unity\MonoDevelop folder, in order to replace MonoDevelop v. 2.8.2, which was causing headaches due to bugs that have been fixed in 3.x:

C:\Users\User\Documents\Project\Project.sln(10):
Unsupported or unrecognized project: 'C:\Users\User\Documents\Project\Assembly-UnityScript.unityproj'.

Additionally, when opening scripts from within Unity, MonoDevelop will start a new instance, rather than opening the new file in a tab.

This is because Unity has not ported their custom addins to MonoDevelop 3.x. You'll have to ask them to fix it.

Yet Another Reason I Hate Unity (As a Developer).

I have contacted Unity about this issue, right before the bug report, actually, but I don't expect to hear back for a few days.
