That's shouldn't be possible unless your MonoTouch installation is broken. Did you do some kind of system migration, or manually remove /Developer/MonoTouch?

That's clean MD master build. I don't have /Developer/MonoTouch/usr/lib/mono/2.1 on my machine

MD version is irrelevant, what matters is MonoTouch. Did you install MonoTouch then (partially) remove it manually? Or upgrade Xcode to 4.3 and not reinstall MonoTouch?

I did upgrade Xcode to 4.4

And after installing Xcode, did it prompt you to remove the old Xcode?

I don't remember but I checked and the old version of Xcode is gone

Okay, so Xcode removed /Developer, including MonoTouch and Mono for Android, so they're broken. This is a known issue with upgrading from Xcode < 4.3 to Xcode 4.3.x. You'll have to reinstall them.
