I found a bug and added a test covering it. I'm not 100% sure if it was the case you were hitting though, but I'm pretty sure it was.

I am still getting null reference exception with the latest build of iOS designer.

Steps to reproduce:

Create an iOS project using iPad MasterDetail Storyboard template
Open main storyboard template
Drag Navigation controller to template. 
Delete controller

Expected Result:
User must be able to delete controller

Actual Result:
A null reference excepton is triggered. 
Had to restart XS

This bug can also be reproduced by deleting view controllers in StoryBoardTemplates
