My application seems to build fine in Xamarin Studio, but when running my build script (on the same machine) that invokes mdtool, I am getting this error:

Does mdtool use a different code path for building?

nevermind, it was invoking the mono touch version, not the xamarin studio version

This bug was marked as fixed for Xamarin Studio 4.0.9, which is currently in the beta channel. Try it out!
